What I can gather from the Mandela Catalogue is that
Lucifer kills the archangel Gabriel, places an alternate or two into Noah's ark after failing to convince Noah that he (Lucifer) was God, uses Gabriel's identity to deceive humanity into worshipping him as god years later by replacing Jesus as the son of God, then thousands of years later the alternates and things become a massive threat to humanity. Basically this is all an elaborate attempt by the devil to take over heaven, overthrow God, and wipe out humanity.
It's implied that since Alternates cannot harm you physically, they give you metaphysical awareness. Metaphysics is a type of physics that regards the very fabric of reality itself, and as you may know is WAY beyond our comprehension. Alternates take the form of family members and/or friends to infiltrate, they see your fears and mimic it, then they tell you things about your existance and you have such an existential crisis you end up killing yourself.
666 is the number of the Devil, 333 is the number of the Angel. The Alternate is pretending to be an Angel. He will fool the shepard.
